The Fugue Machine AUv3 has separate MIDI outputs for each lane.
I doubt that NS2 can access them.
You can change the MIDI channels for each lane in Fugue's settings though.
I mucked about with a few attempts that didn’t work out.
I suggest hosting Fugue Machine in AUM and routing the All Playheads output to NS2. Set each playhead to a different midi channel, then limit the NS2 tracks to receive the channel you want. Set the NS2 tracks to receive midi always, not just when selected.

Inside NS2, I'd suggest what @wim said 3 posts back. Setting Fugue Machine to send on different MIDI channels for each playhead is key.
I thought it would be possible to put FugueMachine on an External MIDI track, send it out to Streambyter, then back in to NS2 (the hack for recording MIDI Plugin outputs). The problem is the External MIDI track can only send on one channel. If it had an OMNI setting then that would work.
Risking an overly complicated setup, maybe Streambyter/Mozaic could be used to have MIDI channels shift notes into different octaves, send them, then convert them back into the original octave. Sounds ugly and likely is.
I'd rather use multiple instances of Fugue I guess.
If you host Fugue and NS2 in AudioBus it's fairly seamless to switch between the apps.
