If anyone can help that would be appreciated:
Does Koala save the pad samples within the song, so if you make changes/edits to the pad samples they are saved within each song. Its safe to delete the original samples to save disk space?
Also when I midi map in standalone app the mapping is not loaded in the AU version from inside Cubasis, or is this expected? I normally have to remap my pads in AU instances.

Yes, it saves the samples in the song. You can delete the original without affecting the project. You may or may not actually recover any space due to the way iOS handles file storage. (https://wiki.audiob.us/doku.php?id=file_storage)
Correct, AUv3 and standalone mappings are handled separately.
