Were they possibly free in a sale? The bundle price is only adjusted by the prices you paid for the apps, not their "list" prices.
Bundle pricing has some frustrating elements, and then some completely unexplained anomalies.
Explained issues are:
Had someone who had all but one apps only receiving a $1 discount, which is pretty wild. Would be interesting to ask around whether someone had some informative support exchange with Apple.
