Some great suggestions in here! Jam Maestro was mentioned above - theory is only a small part of what it does, but it does it well. Haven't tried it yet but there's a feature that actually analyzes passages of notes you play to tell you what key/mode it's in.
Chord! may have been mentioned in the pages before, but it seems to be well-reviewed, has a nice clean interface, and is well suited for fretted instruments. Price a little steep at $4.99, but I think if you pick the right app, it's worth that many times over (Note: I have not tried this app yet, it just looks nice to me):

This thread (which is old, but I hadn't seen before) prompted me to snoop around a little. I kinda like "Suggester". It's been around awhile, and some of the reviews seem due to IAP hatred or misunderstanding what the app does. But being able to sound out (and arppegiate!) progressions within the app makes it a great songwriting tool! I have the free version, $4.99 IAP adds the remaining modes (besides major/minor) and MIDI export. Have no idea if the latter works. It's by email (I think), but you could maybe trick that by doing the "draft email -> Open In" trick. If not, it's not like I can't just program the chords in Chord PolyPad or some other app if I find a progression I like:

@mgmg4871 - Do you have "Chord!" ? I really need a resource on my iPhone to help with learning the modes (dorian, aeolian, etc.), and it looks very guitar-oriented, which I like. Don't know if it sounds out chords though within the app. "Suggester" and "Chord!" put together would OWN as a music theory app.
Yes I have it. Chord! only sounds out single notes. What you might want to look at is Guitar Master. It's definitely guitar oriented and sounds out chords and progressions. Has a lot packed in it. Scales, rhythms, tuner, strumming exercises, and drum loops.

If you're serious about learning theory, and looking for a really good theory book, Hooktheory1 is great. A little pricey, but not really in comparison to theory books. It is interactive and uses colors and number system for instruction. I wish I had this one in theory classes. There's lots of built in audio examples on all subjects.
